Haplotypes Linkage equilibrium and disequilibrium Additive, multiplicative, epistatic tness regimes Causes of linkage disequilibrium Extent of disequilibrium in nature Multilocus population genetics is the study of the distribution and dynamics of genetic variation at several loci in biological populations. Haplotypes Even the simplest known biological organisms have thousands of genes and millions of DNA base pairs. This makes it necessary to study the distribution and dynamics of genetic variation at many loci (or genetic markers) simultaneously. A particular combination of genes (or genetic markers) for a DNA segment under consideration is referred to as haplotype. In what follows diierent haplotypes will be represented by sequences of bold letters corresponding to diierent alleles (for example A, aB, ABC) whereas the frequencies of these haplotypes in the population will be represented by variable x with a corresponding subscript (for example x A ; x aB ; x ABC). If a diploid population is at Hardy-Weinberg equilibrium, then genotype frequencies can be found as products of the corresponding haplotype frequencies. In this case, the population state can be described in terms of the haplotype frequencies. If there is no statistical association of alleles in haplotypes, then the frequency of a haplotype is equal to the product of the corresponding allele frequencies. In this case, one says that the population is at linkage equilibrium. For example, in such a population x aB = x a x B ; x ABC = x A x B x C and so on. If there is statistical association of alleles in haplotypes, one says that the population is at linkage disequilibrium. The term \linkage disequilibrium" is somewhat misleading because even unlinked loci can be in \linkage disequilibrium" and because other factors besides linkage can aaect the degree of statistical association of diierent alleles. Alternative terms used are \gametic (dis)equilibrium" and \gametic phase (dis)equilibrium".]

The Pattern of Linkage Disequilibrium in Livestock Genome

Linkage disequilibrium (LD) is bases of genomic selection, genomic marker imputation, marker assisted selection (MAS), quantitative trait loci (QTL) mapping, parentage testing and whole genome association studies. The Particular alleles at closed loci have a tendency to be co-inherited. In linked loci this pattern leads to association between alleles in population which is known as LD. Two metr...

Linkage disequilibrium in subdivided populations.

The linkage disequilibrium in a subdivided populaton is shown to be equal to the sum of the average linkage disequilibrium for all subpopulations and the covariance between gene frequencies of the loci concerned. Thus, in a subdivided population the linkage disequilibrium may not be 0 even if the linkage disequilibrium in each subpopulation is 0. If a population is divided into two subpopulatio...

What is linkage disequilibrium? The opposite of linkage equilibrium! Recall Mendel’s 2nd Law: Allels of different genes are passed on independently. When this law holds, there is no correlation between polymorphisms. In this state of random assortment, they are said to be in linkage equilibrium. However, if there are correlated, then they are in linkage disequilibrium. This is the non-random as...

Evolutionary theory for modifiers of epistasis using a general symmetric model.

Genetic interactions in fitness are studied by using modifier theory. The effects on fitness of two linked genes are perturbed by alleles at a third linked locus that controls the extent of epistasis in fitness between the first two. This epistasis is determined by a symmetric interaction matrix, and it is shown that a modifier allele that increases epistasis will invade when the linkage betwee...

Evolution of recombination in a constant environment.

The theory of evolution at a selectively neutral locus that controls the recombination between two major loci that are under selection is studied. If the major loci are at a stable equilibrium in linkage disequilibrium under selection and recombination, then a mutation at the modifier locus will increase in frequency when rare if and only if it decreases the recombination fraction. If the major...
